His bottles will instantly replenish if you leave the vendor screen and ask him to 'show you his wares' again. On the north shoreline with the small fishing docks, there is a nondescript merchant who sells empty bottles at 1 crown a pop. Step 1 is to go to the bottle vendor in north Novigrad. There are two vendors in Novigrad who can be used to turn all of those crappy weapons you get from killing bandits, those books that are piling up, and the expensive gems and pelts into enough crowns you could call yourself Geralt McDuck and swim in a pool of them. I saw posts that mentioned parts of the process, but none that detailed the end-to-end.
